I've seen a similar problem. I am running a Linux x64 guest (Centos 5 with update to Xorg 1.3 RPMs from Fedora 7) and a Vista x64 host. With this setup, if I exit the X server for any reason, either to reboot the Linux guest or to log out, but forget to disable seamless via Host-L before doing so, then seamless is broken until after rebooting the host.

Obsolete. AFAIR this was fixed some releases ago. Please reopen if this still happens with VBox 3.1.8 / 3.2.4.
