I have this problem too except that the windows cursor vanishes too when virtual box has control. The problem goes away if I disable 3D acceleration. I can track mouse movement by enabling the "locate mouse" feature in the ubuntu mouse setup (which generates rings around the mouse position when you hit ctrl) which at least gives enough control to shut the VM down!
VirtualBox: 2.2.0 r45846 Host: Windows XPsp3 32bit, Nvidia 8800GTS (nvidia drivers 181.20) Guest: Ubuntu 8.10 patched to current as of 2009-04-17
